They could inadvertently block both depending on how they do it and how any messaging app works. Technically whatsapp is E2E encrypted so if Oman can't see what's inside the packet, they can say all traffic on this port is blocked.
Could only find a few references that were recent, but it looks like imessage and VPNs do not get along. At least they didn't several years ago. You also run into issues if one is using an iPhone and the other is using an android phone. Logistically it could become a nightmare.
Would iMessage not be an option? I understand the cellular number may not be able to enroll in iMessage in Oman, but texting to an Apple ID instead should still work?

So to the OP's original question - the issue is in Oman, not with him, so a VPN at his end wouldn't solve the issue. The Omani partner should use a VPN, but as mentioned by several posters above may be difficult/grey area there.
