Yeah not at all. Check in is always with the operating carrier. Now, when there's a problem, that's where it gets interesting as the operating carrier ping pongs you back to the ticketing carrier, and then the cycle can be never ending.

Always check in with the carrier operating the first flight. Ticketing carrier check in isn't even feasible in some circumstances. For example, the ticketing carrier might not even serve the airport you are departing from first.

A lot of times I end up having to phone the ticketing airline directly to get the confirmation number for the operating carrier. I always want to have both the underlying ticket number as well as both confirmation numbers before I travel.
I also try to book as "natively" as I can, although there have been times when I've needed a large U.S.-based travel portal because the airline(s) involved will not accept any of my credit cards.
Of course once you get to the airport, you're looking for the operating carrier.
