Check in with AC
Get from Expedia your Air Canada booking reference number and check in on Air Canada website

Yeah not at all. Check in is always with the operating carrier. Now, when there's a problem, that's where it gets interesting as the operating carrier ping pongs you back to the ticketing carrier, and then the cycle can be never ending.

Usually the only problem I have is that often I just have the confirmation # from the ticketing carrier and not the one for the operating carrier so OLCI can be a problem...but you should check in with Air Canada.

If Expedia can't come up with the confirmation number you should be able to call Air Canada reservations and get it.

Will I be able to print all my boarding passes for my whole trip on Air Canada's website ? I fly United operated by AC from Edmonton to Calgary and then the same to Houston. But then I fly only United onto Orlando. Will Air canada's website have my boarding pass for the United flight to Orlando??

Thanks.

Always check in with the carrier operating the first flight. Ticketing carrier check in isn't even feasible in some circumstances. For example, the ticketing carrier might not even serve the airport you are departing from first.

They should, yes.

Note that due a quirk with AC's online check-in you may not be able to check in until 24 hours before your last flight in your itinerary.

On a side note, I'd book the flight through the United site instead of Expedia, just in case you need to make any changes to the reservation.

A lot of times I end up having to phone the ticketing airline directly to get the confirmation number for the operating carrier. I always want to have both the underlying ticket number as well as both confirmation numbers before I travel.

I also try to book as "natively" as I can, although there have been times when I've needed a large U.S.-based travel portal because the airline(s) involved will not accept any of my credit cards.

Of course once you get to the airport, you're looking for the operating carrier.
